Thank you for this wonderful feature request. I have heard the same feed back from other colleagues as well.

This is how I am implementing the solution, details...
-> Adding a check box in the build notes selection window, to allow you to select whether you would like to check in the build notes to TFS
-> The build notes in $\<SelectedTeamProject>\BuildNotes and in case the buildNotes folder does not exist then the check in is made to $\<SelectedTeamProject>
-> You have the ability to over ride the check in folder in the build notes config file available in the extension install folder.

Let me know in case you had something else in mind?

I have added the functionality with change-set 7783. I'll associate this with a release as soon as we have finalized a next release date. mean while, you can try out the feature by downloading the latest bits from the download tab from codeplex.
